If you would all be so kind as to give me some pointers with regard to 75-99, I would greatly appreciate it.
First and foremost, what subjob should I get to 50 first? (My Monk is 75 and Ninja 69, fyi).

Samurai will be what you want to sub for most things, for Hasso, Seigan + Third Eye, Meditate, and Store TP.
Most of your gear will be fine until you get into the 80's, where you'll want to start looking into picking up Empyrean equipment. I'll just give like a basic upgrade for you that shouldn't be too pricy or anything, nor will it be something you have to put a ton of time and effort into.

Ring2: Stick with Rajas
Back: Amemet Mantle +1 -> Atheling Mantle

This isn't a top notch set, but it is a decent one that can hold you over till you get some of the harder to obtain items to replace some of the pieces (Phorcys set from Nyzul, Armada Hauberk/Valkyrie's Breastplate w/ proper augments, etc)

It can, yes. Outside of things like Adaman/Armada Hauberk and Shadow/Valkyrie Breastplate (especially with good augments) there really isn't much better for Warrior to use. You could swap your Hauby with a Perle Hauberk at 78 though if you wanted for the +crit rate at a loss of some attack and acc, but that's up to you.

Atmas, in Abyssea, are key items that give a wide variety of buffs. Some give potent levels of magic attack bonus, critical hit rate and damage, and things like that. A staple melee set for a job like Warrior, which in Abyssea will use Raging Rush or Ukko's Fury (Ukko's obviously for the ones that have weapons that can give that weaponskill) are.
Atma of the Razed Ruin - +50 Dex, +30% Crit Hit Rate, +30% Crit Hit Damage
Atma of the Sanguine Scythe - +20% HP, +30% Crit Hit Damage, and some amount of +Enmity, but I'm unaware of the exact value.
Atma of the Apocalypse - +15% Triple Attack, Quick Magic, Auto-Reraise (Reraise III)
You can check here for a full list of the available Atmas, what they do, where they come from, and now you can obtain them.

I picked up one of those Perle Hauberk things. According to my epic maths skills it should just slightly edge out the Haubergeon when using a 2handed weapon.
Okay, so I have a merits question. I was originally planning to do 5/5 Warrior's Charge, 1/5 Tomahawk and 4/5 Savagery. Still a good plan? For WAR the only thing I have left is Tier II merits.

That's what I have for Tier 2 merits, even though there's very little use for Tomahawk right now, since there are so few monsters that have those damage penalties you'll have to deal with.
