You have to do a freebie or a collect quest before you are allowed to treat raw GoD materials:
Refine Raw GoD Materials
For the Nihilite, you can do either Jewelcraft Freebie: Help Glirina or Jewelcraft Collect: Help Rilwind.

It bugs the tool on every Nihilite cut. Bugged them all.
Combine Marquis cut tool, Jewelers glass and Crimson Nihilite to create Marquis Cut Crimson Nihilite. Right now.. results in Marquis Cut Crimson Nihilite, Pear Cut Tool, and Jewelers Glass. Combine Pear Cut Tool twice to get it back to Marquis.

This sounds like a buggy recipe. Did you /bug it in-game?
